The short answer
QuickBooks Online is the default small-business accounting system in the US. It is mature, nearly every bookkeeper and CPA knows it, and Intuit sells payroll and payments around it. If you plan to hand your books to an outside firm, QuickBooks is the lowest-friction choice.
ClearBooks is a younger, startup-focused product. It is built around three ideas:
- An AI bookkeeping agent that does the work through tools, not just answers questions. It categorizes, reconciles, drafts invoices, runs reports, and proposes journal entries, and every change it wants to make is shown to you as a Confirm/Cancel card first.
- Open access for your own agents. The same books are exposed through an MCP server (300+ tools) and a REST API (280+ endpoints), with scoped API keys.
- One ledger for the things startups actually file. Form 1120, California Form 100, payroll return figures, 1099-NEC, and the SAFEs on your cap table all come from the same double-entry books.

Where QuickBooks Online is better
Be honest about what you are giving up:
- Accountant network. Intuit runs a large accountant partner program (ProAdvisor, now becoming ProPartner Accountants), and most outside bookkeepers and CPAs work in QuickBooks daily (source). ClearBooks supports inviting an accountant, but far fewer firms know it.
- Payroll breadth. QuickBooks Payroll calculates, files, and pays federal and state payroll taxes for you and offers same-day direct deposit (source). ClearBooks payroll calculates paychecks and prepares return figures, but it does not move money or e-file, and its state withholding rules cover California, Texas, and Arizona today.
- Integrations and maturity. QuickBooks has years of edge cases handled and a large third-party app ecosystem. ClearBooks' live integrations are a short list (Plaid, Brex, Stripe, Zapier, webhooks, CSV), and a direct QuickBooks import is listed as coming soon.
- Non-US and multi-entity needs. ClearBooks is US-focused and built around USD books.
Where ClearBooks is better
- An agent you can audit. The ClearBooks AI agent works through the same permissioned tools as the API. Reads run directly; writes are proposed as a card showing the exact change, and nothing posts until you confirm. Period-close locks are enforced in the database, so they hold for the app, the API, the MCP server, and the agent alike. See AI bookkeeping.
- Bring your own AI. If you already work in Claude, Cursor, or your own agent, connect it to the MCP server with a scoped key. The organization is resolved from the key, so an agent only ever sees one company's books.
- Startup filings from the ledger. ClearBooks prepares Form 1120 (with Schedules C, J, K, L, M-1, M-2) and California Form 100 from your books and fills the official PDFs, and tracks filings such as the California minimum franchise tax and Delaware franchise tax. You still review and file, ideally with a CPA. See tax.
- Cap table in the same system. Track SAFEs with valuation caps and discounts, convertible notes, and priced rounds, and share investor data rooms, without a separate tool.
- Price for early teams. The Starter plan is free, and the Pro plan is $29/month.
Switching from QuickBooks to ClearBooks
There is no one-click QuickBooks connector yet. The practical path:
- Close your last full month or year in QuickBooks.
- Export your chart of accounts and transactions to CSV, and enter opening balances as journal entries in ClearBooks.
- Connect your bank and card accounts through Plaid so new activity flows in, and let the agent categorize it.
- Reconcile the first month against your bank statements before you rely on the reports.
Going the other way is supported too: ClearBooks exports journal entries in QuickBooks IIF format and as a Xero manual-journal CSV, so you are not locked in. Many founders also run both for a quarter before switching. The docs cover imports in detail.
Who should pick which
Pick QuickBooks Online if you already have a bookkeeper or CPA who works in QuickBooks, you need full-service payroll with direct deposit in many states, you rely on industry-specific apps, or you operate outside the US.
Pick ClearBooks if you are a US C-corp startup, you want an AI agent to do the bookkeeping while you approve each change, you want your own AI tools to read and write your books over MCP or the API, and you would rather prepare the 1120, track SAFEs, and close periods in one place. Frequently asked questions
Is ClearBooks a good QuickBooks alternative for startups?
For US C-corp startups that want an AI bookkeeping agent, MCP and API access, Form 1120 preparation, and a cap table in one ledger, yes. If you depend on an outside bookkeeper who uses QuickBooks, full-service payroll, or a large app ecosystem, QuickBooks Online is the safer choice.
Does QuickBooks Online have AI agents too?
Yes. Intuit announced AI agents for QuickBooks Online in July 2025, including Accounting, Payments, Finance, and Customer agents. The difference in ClearBooks is that the same tools are open to your own agents through an MCP server and REST API, and every agent write requires your confirmation.
Can I import my QuickBooks data into ClearBooks?
Not with a direct connector yet; it is listed as coming soon. You can export your chart of accounts and transactions from QuickBooks to CSV, import them, and enter opening balances as journal entries. ClearBooks can also export journal entries back to QuickBooks IIF format.
Does ClearBooks payroll replace QuickBooks Payroll?
Not for most companies yet. ClearBooks calculates paychecks and prepares Form 941, Form 940, W-2, and California DE 9 figures, with state rules for California, Texas, and Arizona, but it does not send direct deposits or e-file. QuickBooks Payroll files and pays payroll taxes and pays employees for you.
How much does ClearBooks cost compared with QuickBooks Online?
ClearBooks has a free Starter plan, Pro at $29 per month, and Business at $99 per month. As of October 2026, QuickBooks Online lists Simple Start at $38, Essentials at $85, Plus at $140, and Advanced at $340 per month before promotional discounts.
